I think what made me cry the most was the scence in Toy Story 3 where Andy drives away and Woody says "So long partner."

That scene in Winnie The Pooh's Most Grand Adventure where Pooh gets trapped in the skull cave and he realizes that he may never see Christopher Robin or his friends again.
The opening scene to this movie where Christopher Robin tells Pooh he has to go to school is also really sad.

There's so many to choose from, one of my favourites though would have to be the scene before the end of Wallace and Gromit: Curse of the Were Rabbit, I bawled my eyes out when it first came out .
Boromir's death is sad but also awesome in Fellowship of the Ring. He redeemed himself by trying to save Merry and Pippin and died a hero despite tryinh to steal the ring.
I've recently been watching Big Hero 6 (No joke, I've watched that movie 5 times in the last two months) and, well, there's a lot of sad scenes in that, but the climax in the portal always gets me.
