I think Tuyet with the Nui Stone Shards is distinct enough.

I think that’s the only one distinct enough. Every other portrayal is just her with/without the sword or stone.

I’ve found that these work pretty good, though @TheJerminator used Minecraft Spider Eyes for smaller shards

Hmmm. Usually I’d say put it in pin or axle holes, but that seems pretty hard here. Inside arm axle, side of foot axle, basically any hole that would fit the piece. Also I’ve gotta say that this is a really great version of Tuyet, and the way the shoulders are built is genius!

all I got so far is a red stud inside the torso, but it’s hardly noticable.
Though where exactly are the shards located? Are they on the torso or all over?

While some people might have a gripe with the Metru Torso, I personally think it’s the most likely body as Tuyet’s home looked to be close to Metru Nui from the maps I’ve seen. An interesting fact though is Matoro seems to recognize her armor, implying it’s possibly the same as the Toa Nuva, since they would be the Toa that come to mind:
“Half buried in rubble was a Kanohi Mask of Power, one whose shape seemed vaguely familiar. Scattered nearby was blue Toa armor.”

Here’s a crazy idea: what if instead of adding on red pieces to the moc, you instead recolored all of the black parts to metru red?

This might be a situation where Armor could mean the armor on top of the body or the body itself.
Here’s a Greg Quote:
